We're using Jenkins API wrapper for Python ('jenkinsapi' package) to alter permissions on jobs. For some of the jobs, SYSTEM user keeps reverting the change back, while most of the jobs are left untouched (SYSTEM only makes small changes about formatting etc.) I have added a screenshot as an attachment showing a change that happened a few days after the permissions are changed by jenkinsapi. I have examined the xml and it seems valid.
