When performing an automatic upgrade to Jenkins 1.523 some of our jobs disappeared. I was able to fix this by reverting back to 1.514. I've attached two config.xml files, one for a job that was shown, and another for one that was hidden (note I've manually excluded some Product/user information from these files). It seems to me that the main difference is the ruby-proxy-object buildwrapper in the hidden job.
